Genital warts looks pretty similar to warts you get on other parts of your body. Do they look like that?
It's not likely to be herpes - they wouldn't be pinhead sized, or last 2 weeks without changing.
It's possible that you have infected hair follicles from shaving. Stop shaving for a bit and see if that helps clear it up, or see your doctor. It may be that you need an antibiotic cream to clear it up. (Don't use anything on it without seeing your doctor. If you use the wrong thing, it could make it worse.)
There is no such thing as 100% safe sex, there is just safer sex.
Condoms don't protect the entire area, and STDs like herpes, HPV and syphilis are spread via skin to skin contact (genital skin to skin, not like arms or chests or whatever). Condoms reduce the risk a lot, but not entirely, for these infections.
Condoms do protect you from infections that require bacteria or virus to get into your urethra or blood stream - like HIV, gonorrhea, chlamydia and trich. Continue to use condoms. They are very important.
Some STDs can also be transmitted via oral sex, too, so use condoms for that. Giving oral sex to a person with a vagina can transmit gonorrhea and syphilis to your mouth, though it's not as likely as if you were giving oral sex to someone with a penis. If someone gives you oral sex, no matter the gender of that person, you can get gonorrhea, syphilis, NGU, and genital herpes type 1 if you don't already have hsv1 (think cold sores, though most people with oral hsv1 never get a cold sore and don't know they have it).
I don't mean to freak you out, but I want you to know what's possible so you can protect yourself accordingly.
