Consider a course of doxycycline to see if this is a low level urethral infection. If it is, then the symptoms should resolve after 2 weeks of therapy. Ask your gynecologist for this. If this does not cure the problem, then follow up with an evaluation by a pelvic floor physical therapist to evaluate for pelvic muscle trigger points. YOu may find this to be helpful. Of course, you should first have a thorough workup by your genecologist to rule out other obvious infections, masses.

I can completely relate. For 10 months now, out of the blue, I've had painful urination seeming to come from the urethra when I am finishing up. Recently for the past couple of months, I've also had terrible pain coming from the urethra area constantly, like the spasming feeling. I also just had a diagnostic laparoscopy done and they found nothing of importance, except two bulging veins on the outside of my uterus. I never have any UTI's with the pain. I have also had a urologist do a cystoscope to look inside the bladder and nothing was wrong there either, just mentioned a short urethra (no abnormalities). And like you, am up several times a night to go to the bathroom. Have you noticed anything else noteworthy?
