A night time itch can be due to bed clothes, night wear, cosmetics and toiletries you use at night, bed bugs, etc. You have to rule these causes one by one. Try sleeping at some other place and see if it helps. Other than that it can also be a sleep related disorder. You may need to consult a sleep specialist. Stress, panic related disorder and anxiety are the other causes.

Based of an article i read, if can not be explained, ask your doctor if it could be a neurological problem. If the itching causes you to scratch while you sleep then tell your doctor immediately! It could become an issue.
I'm wondering if your thyroid medication is not causing your reaction. Kind of like you developed an allergy to it. Ask your doctor to take you off it for a while just to see. Also, have you had any type of radiation treatment recently? Are you wearing any jewelery that has been irradiated? You may have become sensitive to something you are wearing around your neck. For a quick fix if you ruled out the other things, there is a wonderful cream called Florasone Cream by Boerike and Tafel. It is homeopathic, no cortisone, and works great for those itchies. Google it.
Because of your other endocrine issues, I am wondering if you might be having an issue with your cortisol? Have the ever taken a dynamic MRI of your pituitary gland to be sure a problem there isn't causing your hypothyroidism?
Other ideas-
Scabies, which the dr. wasn't able to see on my grandma, can cause night time itching, but treatment with elomite and washing a lot of things in hot water got rid of the itching.
The dr. thought before it was just dry skin causing itching.
I wonder if you can still have itching as a symptom from your thyroid, even though you have med control over the levels?
And though you haven't a rash, I wonder if like an immediate relative of mine, you have an allergy to the bacteria in your perspiration (if you are perspiring at night).
Have they ruled out lymphoma?
