Pots, arthritis and crohn's, a connection or something else?

I have had many symptoms over the years.  For the last 5 I have felt constantly ill,fatigued and unable to function.  I spend most of my time in bed.
I have now been diagnosed with Crohn's of terminal ileitis, but no granulomas were found. The azathioprine treatment landed me in hospital and methotrexate 25mg injections are not making any difference. I do wonder if it is Crohn's at all.
I have had joint pains all life. At the moment I have severe knees and lower back pain, shoulder and small finger joints.   The MRI of the spibe showed mild degenerative disc disease.  I am a 40y.o. female with no weight issues and previously used to be very active and sporty.  I am hypermobile and believe that I have POTS.  I start feeling ill 20 minutes after I get up in the morning.  My face swells, the fingers on my hands are constantly swollen and my lower legs feel very heavy. My heart rate has been 85+ all my life.  In the last 5 years I started to experience daily irregular and very strong heartbeat.  I also find it very difficult to deal with stress even mild.  My whole body seem to overreact.  For a few years I have had an insatiable thirst and the smallest stress makes me run for a pee.  This leads me to think that it is possible dysautonomia.  
I have other symptoms which I find difficult to attribute to any particular cause like:
My hands will go red after food, water or even for no reason.
I often feel sick in my stomach and PPI nedications help, but I have no crohn's in my stomach.
I get recurring earaches for 10 years now with no ear infection that last from a couple of hours to a week.
It feels like I have a burning upper back.  Most of the time on either side of my spine, but sometimes in the middle.
I have a constantly sore throat and if I shout or sing, my voice cuts off.
I have a constant low grade fever with normal CRP and ESR.
In the last 2 months I started to get rash on my face and neck.  I had a negative lupus test.
My hands go numb every night even when I am just reading in bed.
My toes often are very itchy with red bumps and peeling skin.
My eyes often are very sore and I started to get blurred vision.  The doctor said it is likely to be iritis which is common in Crohn's. I also had positive Yersinia test for a previous infection and raised candida antibodies.
My 11 year old son has very similar symptoms.  He has been diagnosed with Crohn's and hypermobility.  He gets mysterious ear aches, joint pains, itchy toes, itchy skin, fatigue and anxiety.  For years he has been waking up at night covered in sweat and having nightmares.  His ESR and CRP were raised and his calprotectin was 2200 micrograms (mine was 80).  He responded to polymeric diet, but only for a short time and now is being treated with methotrexate 15mg injections.
My 18y.o. daughter had headaches for years.  She suffers from extreme fatigue and can sleep for 28 hours and still feel tired.  She  feels dizzy standing up, has tingly feeling in her feet and hands.  Her hands go bright red when it is only mildly cold.  She gets cold very easily.  She suffers from extreme anxiety and had diarrhoea for a number of years now.  She had a capsule endoscopy and she doesn't have Crohn's.  She also has mild eczema on her hands like my son. We all get mouth ulcers every now and then. I believe she also is hypermobile.  She is very tall and slim.
My mother has been practically bedridden for 20 years due to fatigue. I believe she is also hypermobile.  She also finds it very difficult to deal with stress.
We've had many tests.  The only test that is slightly suspicious is low ferritin in all of us.  I lost a lot of hair on my head and from the rest of my body, but since I started iron supplements, my hair stopped falling out.
I have a strong suspicious that Crohn's is caused by leaky gut and possibly arthritis symptoms too.  Can the above autoimmune (or what appears like autoimmune )symptoms be caused by hypermobility? My thinking here is: intestinal integrity issues due to defective collagen.
Or could there be something else I am overlooking?
