Hi, the recommended way is on an empty stomach, at least 20 min before a meal, or 2 hours after eating. Because of thyroid meds and other supplements I take mine 2 hours after dinner. It has worked really nice for me. Hope this helps.
This may work for you... Since I get up in the middle of the night anyway, I take my Levothyroxine then with a cup of water. That way when I wake up I can have my coffee right away.
Nope, I don't think probiotics will interact with your thyroid medicine.

According to the instructions on the insert that comes with the medication, levothyroxine is supposed to be taken on an empty stomach, first thing in the morning, with a glass of water, then don't eat or drink anything for 30-60 minutes. Other medications should be separated from levo by at least an hour or they can interfere with absorption.
Supplements, especially, those containing calcium, magnesium, iron, zinc and other minerals should be separated from thyroid meds by, at least, 4 hours.
When I get up in the morning, I take my Levoxyl (same as levothyroxine), get my shower and start getting ready for the day, and by the time I've done that, 30 minutes have passed, so I can go ahead and relax with a cup of coffee, After an hour, I can take the rest of my meds and do whatever I'm going to do for the day. Vitamins and minerals are taken with dinner and at bedtime.
Your probiotic can be taken anytime during the day... even an hour before lunch. If you take a B-12 vitamin, it should be taken in the morning, since it provides energy and could interfere with sleep.
