Feverish feeling with headache is especially seen in viral fevers, dengue, typhoid, malaria, and H1N1 infection. Low grade fever with headache can be due to stress, dehydration, anemia, or tuberculosis. Frontal sinusitis, upper respiratory infections, dental infections etc can also cause headache with fever.
It can also be due to hormonal disturbances like thyroid disorders and diabetes. You could even be having a sleep related problem due to stress.
I think you should discuss these possibilities with your doctor. It is difficult to comment beyond this without examining. A comprehensive investigation is required keeping all the points in mind.
Flu symptoms can come and go and if the strain is weak you will feel the symptoms only when you are tired or under stress.

Would the common flu come and go over the course of two weeks? I only felt sick for a day at a time three different days.
What you may have sounds like Influenza, AKA the common FLU. After all it is flu season. Many people tend to believe that you cannot have the flu unless your vomiting and have stomach pains. This is NOT TRUE. The FLU is communally a fever, headache, back aches/leg pains, shivers/chills, low appetite, weakness and fatigue. If not treated properly the FLU can last more than seven days. In this case you should seek emergency care as soon as possible. Though being a doctor... Ih have used a home remedy for many years that just might do the trick.
Regular tea with lemon, honey, and approximately a teaspoon of brandy.
As crazy as this may sound, the brandy in the tea will help you sweat out any fever, and help ease pain, especially with the tea. Tea is naturally good for you. While drinking the tea, layer up in extra clothes and hide yourself under 2 or 3 blankets, and take a nap. It will get very hot, but like I said this is an easy and quick way to get yourself back on your feet. :)
