The catheter itself can be uncomfortable but should not hurt after it has been removed. The only way that it could hurt is if there was trauma to the urethra.
I have had many cystoscopies (examination of the urethra and bladder with a scope). After that there was some discomfort but it usually disapeared in about an hour.
From 1996 up to 2008 I used to self cath due to a neurogenic bladder, due to other problems I now have an indwelling catheter in the penis for a year and now a suprapubic for the last year and a half. Even with the penile catheter I seldomly experience pain.
If you continue to experience pain, you should consult with your doctor. Depending on what size of catheter was used, there could have been some trauma.
