She has her hand in her pjs and then she falls to sleep - which is why her hand is still there.  You would never know about this if you weren't trying to wake her.  Frankly, if somebody was waking me in the middle of the night I would be upset also.  What she is doing with her hand is being done in private and I don't think that you can do anything about it without causing her major grief for a normal act.
If you want to do something about her pee routine.  Cut down any fluids before she goes to bed, and make sure she spends some time on the toilet before going to bed.

What worries me about this is that she tells you she wishes she was never born when you ask her about this. Is there a chance she may have been sexual abused? you might want to ask her about it in an off hand manner. This does not seem like normal behavior to me. Does she only do it at night or is it during the day too? And has she recently stayed the night at a friends or other persons house? I would try to find the route of this, because her saying she wishes she wasn't born while doing this seems very weird to me and makes me believe it has nothing to do with having to go pee.
