Endoscopy results

I have some questions regarding some results of biopsies from an endoscopy I've recently had done.  Any opinion you have is appreciated so I can gather some questions for my dr next week.

Upper GI biopsy, duodenum
Diagnosis:  Duodenal mucosa with focal gastric metaplasia. No evidence of celiac desease. Negative for giardia or other pathogenic organisms.  Neg for helicobacter pylori.

Upper GI biopsy, stomach
Diagnosis:  Fundic and transitional mucosa with minimal chronic gastritis.Negative for helicobacter pylori.

Upper GI biopsy, esophagus
Diagnosis:  Consistent with Barrett's Esophagus, negative for dysplasia.  Esophageal mucosa with mild nonspecific reactive changes.

He prescribed Protonix.  I've read some things on the internet and the dr gave me some information about it.  It seems to be more prevalent in older men.  I'm a 46 year old female.  He doesn't think my systemic lupus has anything to do with the disease but I will leave that question to my rheumy.  I was supposed to go on methotrexate this month but I've read that if taking Protonix there are serious complications with that drug.  I'm nervous about what I've read so far about it being a pre-cancerous condition?
