There are many systems in the body that contribute to regulation of blood pressure and heart rate. Both are generally lower when you are asleep for a variety of reasons. Primarily, since you are likely lying down to sleep, the heart does not have to work against gravity to pump oxygenated blood to your brain.
I also forgot to add that blood pressure is regulated by the kidneys and thyroid gland as well.

CNS is the Central Nervous System. The issue that you describe would not be related to blood pressure.

First, What is CNS? And do you know any more about the pulse being regulated? I think I have a question that is directly related(?).... An introduction... I have an ear problem where there is a hole between my inner ear and brain. With this I have a direct link between my ear and and a vain and with this I hear my heart beat all day every day. So, my question is, some nights I'll wake up and my heart is beating right along, however it is different somehow and feels like it's on autopilot whereas there is nothing I can do to change it's rate where during the day I can. One, again I'm assuming this is related, Is this related and what causes this?
Blood Pressure should down while you are asleep. Your CNS keeps it regulated so that it does not drop too low. Your pulse is regulated also.
When you wake up, hormones are released into the bloodstream to slightly raise your blood pressure.
I wait for someone with knowledge. In the mean time I wake up regularly with very low BP, if that helps.
