STD/STI test come back negative, but I know something isn't right

About 4 months ago, I had sex with 2 new partners, both female.  The first one I didn't use a condom (she assured me it was alright, stupid I know).  

2 Days later I had a burning in my penis, the urge to urinate frequently  and cold sweats.

I went to the clinic and they did a UTI test- negative
and gave me a drug for clamidia/gonorea.

2 weeks later I was still having symtoms so I went to my local doctor.  He systematically ruled out STD after Std.

A month in a half in I was still having issues.  So he did a large STD/ STI test.  Bloodwork, pee sample, the whole thing.  

Everything including HIV, Herpes, Clamydia, Gonorea, Syphillis, Hep A & B came back negative.  

At about 3-1/2 months in, I went to a Disease Specialist.  He again did all the test.  And again they came back negative.

Im losing my mind, I know something regarding the bad desicion I made 4 months ago is wrong with me.  But everything is coming back negative.

Here are my symptoms.

Very small abrasion on the head of my penis (which never seems to be apparent when im at the doctors)
Light Irritation under opening of the penis.
Burning sensation after I pee- not during
Light headaches fairly reguarly- One major headache
Swollen Throat
Armpits hurt every once in a while (but no lymph nodes on my body are swollen)
About a month in the shaft of my penis chafed, but hasn't since.
Light nasea (never throwing up, but lingering)

ANY ideas would be helpful.  Im extremely stressed and want to get this figured out

damn! , i am suffering from all what u said, and no docs are able to diagnose been 5 months now, semen culture  showed staphylococcus aureus, got treatment for that but still same issues, i am suffering from itchy lungs and cough aswell. let me know if you rule out anything. i can feel ur suffering.
