"discharge that has been clear to cloudy some days" is consistant with symptoms of gonorrhea, chlamyda and NGU (but you have negative tests for the first two).
The crusty rash could be anything even non-std related matters.
The uclerative STDs are: HPV, syphilis, and herpes (but you have a negative test for herpes).
