Puppies who suffer from fading puppy syndrome usually die before the end of their first week and never last beyond their second week. If he's five weeks old, it's not fading puppy syndrome.
Five weeks is WAY too young for him to be away from his litter. He is just barely old enough to be experimenting with solid food, never mind being away from his mother and not being able to nurse any longer. Whoever owns his mother and his litter should be told that they are doing these puppies a great deal of harm by separating them too early. I would be surprised if any of the puppies survived!
That being said, there is something more going on here than you are posting. I cannot imagine a vet simply advocating for putting a puppy to sleep because he sees no hope in saving his life without telling you WHY there is no hope in saving his life! That would be tantamount to a doctor telling someone that their family member is terminal and there is no hope without telling them what is wrong with them!
Did the vet give you a diagnosis? If it IS a cleft palate, it can be surgically repaired. If there are other problems, they may or may not be able to be repaired, but there MUST be something going on. No vet simply advocates for putting an animal down without a very dire diagnosis. If your vet did this, then my best advice would be to find another vet TODAY and take the puppy to him before it is too late.

The only reason I can think of is a cleft palate. How old is your puppy and what breed is he?
