What is wrong with my little boy??HELP

This all started Friday evening my son seemed to be fine all day, ate and drank just fine and in the early evening was very tired and had asked to go to bed. That is not like my three year old it is never his call for bed time. That alone worried me then having realized that he was very warm took his temp and it was at 103.3! I gave him Tylenol which did nothing, in a matter of seconds after he laid next to me in bed he was out. His breathing was very inconsistent and very rapid. I put one of those fever strips on his head to lessen the fever and then I noticed he was going in to what looked like mini seizures on and off. They weren't the same as shivers from being cold. I was freaking out I took him to the ER immediately, They treated me as if i was just a over concerned mother and took there time in all they did. I was telling them that being his mother I know what is normal and what is not. He was not pink like he always is with a fever nor where there any accompanying signs of being sick. The most i got from him was he had a headache real bad. No cough, no vomiting, reg stools, etc.. I had them run blood work but not knowing what i was wanting checked all they ran was the red white blood count. Also his heart rate was at 150 where 99-100 is normal, I understand with a fever there heart rate will go up, but I was not getting any assurance that my son was ok. They took a strep test even though there seemed to be no signs of that either (they always seem to do that as procedure no matter what). This started Fri evening and it is now Monday evening. I took him to the doc today he is thinking it is Hand mouth disease but when i looked it up none of the symptoms but a single cold sore on his inner lip and a fever related. I am not at rest yet, In addition to all this my son was just found to have been being molested for about a year and we have not found all the facts yet being he is three, I am going out of my mind here, I need someone to tell me something my baby boy is only three and what he offers is just not enough to go on here. At this place where the abuse occurred was at a farm so i have been looking into see if he could have caught something from there. He has has been extremely moody very unlike himself all the way down to language that i have never heard form him before, he cant sleep he is very restless, he wont eat much,He is very clammy with the fever and once I drop it through constant back to back Tylenol and motrin, he also in addition to his restlessness  seems to be itchy all over his upper body from the top of his neck to his tummy.  All i can do is listen to his cry s for help to stop the pain and it kills me being mommy telling him it is  going to be alright when i myself don't know for sure. Has anyone seen or herd of this sort of thing before?
High fever, cold and hot spells, No vomiting or runny nose or cough , insomnia patterns, low appetite, One cold sore on inner lip that is very bothersome to him, He crys in pain form his headache, **Note after the first dose of the day of tylenol and motrin he seems to snap out of it with a very upbeat and loud child manner, soon after though he will slump back into a moody cranky withdrawn state and that will continue all night.
