NGU/Urethritis - cause by mycoplasma,trich, unknown bacteria/virus

Hi,

I have not be clinically diagnose with Urethritis but I have the symptoms. 1 week after my encounter (unprotected oral followed by protect intercourse), I have burning sensation when urination, itchy at the tip, frequent urination. I will summarize the timeline and symptoms.

Day 1 - the sexual encounter
Day 7 - Had unprotected intercourse with my partner
Day 10 - Burning sensation when urinating, hot flashes in groin area
Day 21 - See Sexual health clinic, prescribe 1g azithromycin - Urine and blood tested for HIV, HepB,Chlamydia, Gonorrhea
Day 25 - Result came back negative. Symptoms persist
Day 27 - Toes swelling and aching making me difficult to walk.
Day 36 - Went back to clinic, did a dipstick test. Everything is normal ask to come back after a month.
Day 40 - White scaly skin developed on the finger joint (not sure if it is link)
Day 43 - When to another clinic test for Chlamydia PCR, Gonorrhea PCR, Syphilis (blood test).
Day 45 - Toes swelling and aching seems to subside. But come back every once awhile. (not sure if it is link)
Day 47 - Took Diflucan - no effect
Day 48 - Result came back negative. Symptoms persist.
Day 50 - Scaly skin still there despite putting moisturizer everyday (not sure if it is link)
Day 51 - Tested for Urinalysis, Mycoplasma PCR,Chlamydia PCR, Gonorrhea PCR
Day 52 - Hyperthyroidism result is slightly abnormal need to be back on carbimazole, I was on medication a year ago (not sure if it is link).
Day 53 - Took 400 mg albendazole - no effect
Day 55 - Result back, urine test normal, no chlamydia or gonorrhea, mycoplasma (urea, gen, hom) not detected after 3 days. Symptoms became milder, burning only after urination.

Today, I still have pain while after urination, slight pain near the top right side of the groin area, occasional sharp pain at lower left back, hot feeling in groin especially when sitting, soreness in testicles.

1. I am not sure what to do. I read that mycoplasma genitalium is hard to detect, how accurate is 3 days PCR test?
2. I have never been tested for Trich and what else could it be?
3. It has been close to 3 months, could anyone have the symptoms tell us more?
4. My partner complaint slight burning sensation but does not bother her too much. Could I have passed her something? What should she be checked?

I would also like to note that recently, I notice bubbles in my urine. It takes more than a minute for them to clear up.
