Burning urination and rectal discomfort

Approx one month ago while urinating I got a small sharp pain on the side of my penis.  I could make this pain reoccur by pressing on my penis.  A week or so later I started getting burning on the tip of my penis, sometimes during urination, other times not, very intermittent.  I went to my general family doctor and he said it was Urethis and prescribed Dox., a week later it had not gotten better so he then put me on Cipro and still no positive results.  I then starting getting pain in my stomach.  He referred me to a Urologist who then had all STD testing, PSA etc done, nothing came back positive and no UTI. At this point I am four weeks into this and now my rectum is aggravated, varies from burning to just a discomfort.  He wants me to now see a GI doctor for a scan.  The rectal burning occurred since I saw the urologist last so he doesn't yet know I have that symptom.  I checked my Ph and my urine is high in Acid and I wonder if that is the culprit.  In the interim I have made changes to my diet in an effort to reduce Acid raise Alkiline.  Thanks for any thoughts on my issues thus far.

The pain happen when using the bathroom? Like sharp anal pain after passing stools? If so that could be acute prostatis
